The following queries are available from the GeneDB website.
| Protein Length | Searches for proteins of a given length. |

| Named Product | Searches for polypeptides of a certain function, that have a certain name. |
| Controlled Curation | Searches for features that have a certain controlled vocabulary term associated with them. |
| Date | Searches for features who have been changed before or after a certain date. |
| Location | Search for a gene by specifing its location on a chromosome, contig or other top level feature. |
| Protein Targeting | Search for SignalP, GPI anchored or Apicoplast proteins. |
| Transmembrane Helices | Searches for proteins that have a given number of transmembrane helices. |
| Product | Searches for polypeptides of a certain function. |
| Simple Name | Searches for features whose name matches the input. |
| GO | Search for GO terms. |
| EC | Searches for EC numbers. |
| Pfam | Search for pfam domains. |
