The following queries are available from the GeneDB website.
| Protein Length | Searches for proteins of a given length. |

| Transmembrane Helices | Searches for proteins that have a given number of transmembrane helices. |
| Product | Searches for polypeptides of a certain function. |
| GO | Search for GO terms. |
| EC | Searches for EC numbers. |
| Pfam | Search for pfam domains. |
| Curation and Comments | Searches curation and comments. |
| Dbxrefs | Returns a list of genes that have dbxrefs matching the search term |
| Motif | Searches for polypeptide residue patterns with a regular expression. |
| Quick search | Allows you to quickly search for genes by name (including synonyms) or function |
