Prior to the submission of the GeneDB grant application to the Wellcome Trust, we consulted widely with the research community, requesting ideas as to what you, the end-user, wanted in a curated genome database. These data types, many of them directly related to functional genomics data, formed the basis of this prototype, in which we have integrated many of the major requests into a web-based resource.

This prototype is, of course, not the final product: we are continuing to canvas opinions and comments to aid further development of the GeneDB functional specifications: how it will work, look and feel. Some of the general areas we are currently working on include:

• Communication with other database developers
• Community annotation forms for streamlined user input to the curator
• A sophisticated, user-friendly, search engine, and associated data-mining tools
• Maximising schema flexibility to facilitate annotation and curation of the datasets, preferably via modification of current annotation pipelines/tools. Aim to enable curated preliminary annotations to be performed efficiently on unfinished sequence, for subsequent display in GeneDB
• Graphical representation of selected data elements (e.g. Pfam motifs) on the protein sequence (or alignments) which will facilitate interpretation of their functional context
• Methods for inclusion of functional genomics datasets (e.g. RNA and protein profiles, protein-protein interactions, phenotypes, etc.)
• Methods to enable data to be gathered and shared between databases, both local and external
